The video shows her coming alongside the boat after shooting her up and using her fire monitors to flood it.
I knew she had caught afire- I would imagine that they were taking the chance to train for extinguishing the blaze, rather than flooding the ship intentionally. In fact, the intentional part might have been causing her to catch on fire with the intent of practicing just that... fire departments often set small building on fire to practice their art.
