Wet UAVs are distinctly unhappy UAVs and a hangar protects it from small-arms fire. So I'm keeping the hangar. The penguin is supposed to be facing to the rear, I think it's right. A rudder would be a distinctly good idea. Now on your other two problems, do you have any idea how to fix them? I had trouble with propeller placement and I know jack-shit about directors.
the problem with your hangar is: you have an large hangar, and because of that you can only field UAV's. if you make an smaller hangar, with room for 1 instead of 3 UAV's , your helideck might be larger so it can be used by manned heli's. these won't fit in the hangar then, or you should add an telescoping hangar.
for the directors: I don't know much about the American ones, but for ESSM and the gun only the 'egg' should be enough. for penguin I'm not shore....
if you need them both, you have to place them so that they don't interfere with each other. maybe place one of them on top of the hangar, or on top of your intake. for the propulsion: for a ship this size, that needs to do high speeds (that was what you wanted, if I'm not wrong) you might use waterjets.
about the penguin:
