From the 1890's up until about 1930, most warships had very prominent
ventilators on their main decks. These were tubular in shape, and had a large,
bell shaped opening to catch the air. Even the IJN Fubuki class DD had two
large ventilators on the main deck.
While I can find many photos/illustrations of WWII cargo ships with these
ventilators (including Liberty Ships), there are apparently none on WWII warships.
What happened? How did these warships move air into the hull spaces for
ventilation?

They had them build in the mostly build in the superstructure. Where there is an fan pulling in air, and some other vent's without fans. All that have happen to them is that they have changed design. due to that they manage to pump fresh air more effective than what they did before. The reason for ships had that tubular vents, as you call them, is due to it was the best way to get more air down in that time period.
