You'd be better of just ditching the mothership entirely anddesign something along the lines of an LCU 2000 or an LST.

Because it's just not a particularly good design. It will suffer badly in the open ocean, and has some unprecedented ideas, along with a poor superstructure design (which I still don't understand).
The mast could do with being further aft.
Why do you have so many windows in the superstructure. You appear to have one every foot or so.


However, as Thiel said, a well designed LST would be more seaworthy, and probably better and getting things to the shore. With this, you have a hull you just don't need especially...

Nope. Your hull dimensions are all wrong. What you've got is a semi-submersible tug. What you want is an LPD or an Assault Transport.

It is not a tug the landing craft are tied to the deck until needed.
