These windows are approximately chest/waist height, depending how tall you are. And it's quite possible it's simply a weird ship, as many of her sister ships and maybe her were stretched or raised with new decks.

Did they just move the original bridge structure aft?

That really speaks about the manning requirements of a nuclear reactor vis-a-vis a diesel engine, even when you consider the Otto Hahn's semi PAX layout.

Yeas what I've read when the law become stonger and harbors didn't want to aquire Nuclair ships they where heavy rebuilded and the bridge was moved aft. Diesels were added, and cranes were fitted, she still sails. In 2008 she was in Rotterdam, but I was not able to see her :(
