Just the angles of the different surfaces shaded lighter or brighter to highlight the relative angles. Might have expressed that more clearly, I guess.
The first thing that jumped out was the mast lookouts. I imagined they were round, but they look hexagonal from the top view of the plan posted above. This means that, seen from the side, it should be split in three parts in different shades, light to dark from right to left.
The bridge overhangs holding the boats could probably use something to highlight the struts in the girders, though I don't know how it looks like from close up.
It would be nice to use some shading to highlight the cutout in the hull near the bow, but I don't see how that would really work and still look natural.

This is getting better with each update.
The propeller shafts probably need looking at though, the plan on p.1 has sloped shafts, but are yours are flat. I would study that plan (or a bigger version if you can find one) carefully and try and work from that as much as you can (of course it may represent a later date that your 1911 drawing so caution is needed).

Unfortunately the bits and pieces I have on Neptune don't include the bow. But it does show the stern with 'flat' horizontal shafts, Colussus also has the same arrangement shown on the line drawings I have.

I suspect, but cannot state with certainty, that flat shafts were not atypical in the vertical-expansion/early turbine era. Recall that these were not geared engines, and the only clearance necessary in the machinery space below the shaft line would be for the crank itself or for the relatively low-power turbine. Combined with generally low power and therefore relatively small screws, there might not have been any apparent reason to adopt a non-horizontal shaft in this era.

Good call Krakatoa, I suspect that (like us) many artists over the years have had trouble finding reliable information for underwater hulls and so details have been either incorrectly guessed or at worst made up.
As ever, the more plans and photos you can amass the better for any drawing. Even compare and contrast between several sources can be instructive on what to discard or keep.
